We need this option for SQL databases too. Sometimes we want them, but most times we don't want an empty table created in our warehouse. There needs to be an option where you can choose to include empty tables, or not.

In many cases, empty tables are important to sync, so that destination SQL queries continue to work. I'd like to understand this request better. What advantages are there to removing these empty tables in your Snowflake instance?

We are considering to get this done as we are expecting unnecessary empty tables shouldn't get created in our destination with out our interest. When this feature is not enabled, even some tables which doesn't have access will be created with empty schema in destination. And that's creating wrong impression to our security team and other users, Hence we need this restriction.
